Also included are carbon and nitrogen contents, organism counts, sizes and volumes, wet weights, dry weights, and ash-free dry weights. The roles of gelatinous zooplankton and larval fish in marine food webs are not well understood. log in [DeepZoo field-verification at the EPR on AT50-33] - Meroplankton larvae and benthopelagic invertebrates collected during field-verification of the novel zooplankton sampler, DeepZoo, at the East Pacific Rise aboard the R/V Atlantis AT50-33 (RUI: Collaborative: The Predictive Nature of Microbial Biofilms for Cuing Larval Settlement at Deep-Sea Hydrothermal Vents) This dataset provides counts for meroplankton and benthopelagic juvenile fauna collected during field verification of a novel zooplankton sampler, DeepZoo, near hydrothermal vents on the East Pacific Rise (EPR) vents during the R/V Atlantis cruise AT50-33 in January and February 2025. DeepZoo is a low-cost, modular, and all-depth-capable zooplankton sampler that utilizes a Blue Robotics T200 thruster to drive water over a mesh net (63 micron mesh in this study). DeepZoo was deployed both as an engineering test and as a method comparison to the large-volume plankton pump (McLane WTS-LV50), which has been sampling larval diversity for over 27 years at the EPR vents. DeepZoo was deployed in tandem with the McLane plankton pump on the Multidisciplinary Instrumentation in Support of Oceanography (MISO) lander at YBW-Shimmering Forest and twice on the science basket of HOV Alvin at both active (Riftia Mound) and inactive (Fangorn Forest) hydrothermal vent features. Samples were sorted completely and preserved in ethanol. All specimens were identified morphologically, to varying degrees of lowest taxonomic resolution, under a dissecting scope and conform to the “EPR pump time series” identifications. Further, a subset of identifications were supported with DNA barcoding of a partial region of cytochrome c oxidase I (COI) gene. log in [EPR pump time series] - Larvae and suspended benthic fauna collected with a plankton pump near deep-sea hydrothermal vents at the East Pacific Rise from 1998 to 2025 (Effects of Disturbance and Larval Supply on Communities at Hydrothermal Vents) This dataset provides the counts for larvae and some later life stage benthic fauna, identified to varying levels of taxonomic granularity, collected with a large-volume plankton pump near deep-sea hydrothermal vents on the East Pacific Rise on 13 cruises from 1998 to 2025. Sampling for this 27-year time series of larval abundance was conducted using a plankton pump (McLane WTS-LV50) filtering up to ~40 cubic meters over 63-micron mesh. Specimens were preserved in ethanol and identified morphologically under a dissecting microscope. Samples were sorted completely, thus concentrations per taxon may be derived from the counts and volume filtered. log in [Integrated Energy Density data of Marine and Freshwater Organisms] - Marine and Freshwater Energy Density Data Integrated and Organized by Taxonomy from Previous Research Sources (1961 through June 2024) Discovered by a Literature Review (Nutritional ecology of climate change: Impacts on Northwest Atlantic fishes) Energy is the currency of exchange within ecosystems which defines the strength and influence of interactions, particularly between predator and prey. The ability to estimate the productivity of an ecosystem is, therefore, dependent upon the estimation of consumer diet contents and their energetic quality. To estimate growth, reproduction, and, ultimately, survival of individuals, measures of prey quality for predators are essential both at the individual level and for scaling to ecosystem-wide fluxes and pools. Among measures of prey quality, energy density (kiloJoules per gram; kJ/g) is the most used in ecology. Considerable efforts have established estimates of energy densities for many aquatic taxa. However, a database of aquatic organism energetics constructed by integrating and organizing across multiple sources spawning marine and freshwater habitats across the globe is needed to add both depth (more samples to measure within-taxa variation) and breadth (more taxa). To generate a comprehensive energy density database of aquatic organisms, we performed a multifaceted review to find sources from the peer-reviewed and grey literature with a broad search on Web of Science, from citations of related literature, and a haphazard recommendation from experts. Estimates of energy density of whole organism live weights (kJ/g wet weight) were prioritized to better relate to diet and energetics studies. When energy density was only provided per gram dry weight, the dry weight and percentage water was used to calculate energy density per gram wet weight. Sub-organism (i.e. tissue specific) energy density estimates are included (e.g. muscle, liver, egg) when only these were reported. A total of 3810 records are included from 134 sources, covering 2016 unique taxa, of which 1771 (87.76%) are identified at the species level. Species or taxa-specific energy densities ranged from 0.015 to 17.949 kJ/g wet weight (WW) with a mean ± SD = 4.509 ± 1.94 kJ/g WW and median = 4.225 kJ/g WW. Among those phyla with more than three species (n phyla = 9), chordates (n taxa = 1283) had the highest average energy density (mean ± SD; 4.92 ± 1.90; 0.162 – 17.9 kJ/g WW) and ctenophores (n taxa = 4) had the lowest average (0.0988 ± 0.074; 0.03 to 0.205 kJ/g WW). Each record includes the organism taxonomy to the lowest resolution listed in the original source, energetic data available from the source including body composition and energy density data, number of replicates and methodology for measuring energetics information--primarily split between bomb calorimetry and proximate composition--as well as the source's author(s), year, and publication. Additional meta-data are included whenever possible based on details from the original source including the 1) environmental features: area, method, and timing of capture; 2) methodological features: storage method, storage duration, and tissue type measured; and 3) organismal features: weight, length, and sex; as well as any additional notes about the source. Sampling was conducted from 3-20 June and 3-14 December 2023 using the ROV SuBastian across six geologic features at depths between 500 and 3180 meters. The specimens, which are archived at the Museum of Zoology at the Universidad de Costa Rica, likely contain new species and new records for the area and contribute to understanding local and regional deep-sea biodiversity. \n\nSampling was carried out under national research permits and guided by a collaborative biology team from the Universidad de Costa Rica, Universidad Nacional de Costa Rica, the Field Museum of Chicago, SpeSeas, and the Bigelow Laboratory for Ocean Sciences. log in [Subsurface Nitrospirota and Nitrospinota Origins] - Collection of subsurface bacteria Nitrospirota and Nitrospinota genome data including IMG and NCBI accessions for sequence datasets in June 2021 (Slow Life in Crust project) (Microbial activity in the crustal deep biosphere) The phyla Nitrospirota and Nitrospinota have received significant research attention due to their unique mitrogen metabolisms important to biogeochemical and industrial processes. These phyla are common inhabitants of marine and terrestrial subsurface environments and contain members capable of diverse physiologies in addition to nitrite oxidation and complete ammonia oxidation. We used phylogenomics and gene-based analysis with ancestral state reconstruction and gene-tree-species tree reconciliation methods to investigate the life histories of these two phyla. This dataset includes list of previously-published sequence datasets that were used for the analysis. The data and interpretations are published at DOI 10.1038/s41396-023-01397-x.
